the second fermentation takes place after you bottle your kombucha. you can put the bottles of kombucha in a pantery or somewhere else for a few days before refrigerating it. this will cause it to be more biubbly and such and is called the second fermentation.

are you putting a little scoby in there too? Or no?

The scoby is in the tea.
Some people put a dash of sugar or a little fruit juice for the scoby to eat and make a few more bubbles.

Some people strain the Kombucha before the second fermentation so as not to get little floating bits of scoby while others just pour it directly into bottles. But you don't need to put the scoby you used for your initial brew into the bottles.
